This route only makes sense if you are stopping in Tokyo anyway. It is longer, more complicated, and involves navigating Tokyo's stations. The one advantage is that the JR Chuo Line to Otsuki is covered by the JR Pass — but the Fujikyu Railway from Otsuki to Kawaguchiko is not.
